Is this still active? Shame it wasn't mentioned when we were up at BallyMcVicar.
Is the new engine "new" or is (specifically the alternator)it second-hand? If it is working (= quiet) at tickover. and noisy at charging revs, then my first thought would be the alternator brushes, as it is only when they are trying to energise the field coil that the interference occurs.
The problem may lessen and then disappear as they bed in or they may in fact need intervention with a bit of sandpaper. It's unusual, but I've seen the same with a new washing machine motor.
Question - does it charge effectively? If you let the battery get flat then power up, you should get maximum amps for a wee while? (If you don't have an ammeter fitted, you might notice the engine "grunting" a bit as it is loaded by the alt - or, easier to spot, the revs rising as the load lessens).
If there's a problem with the alt, it would not deliver full whack.
Again, a tranny radio on long wave (the light programme) near the offending component will pick up interference. You can use it like a mine detector to "chase" the noise source- if a car radio is fitted in the boat, it will probably "play" the noise I've mentioned above if you tune to a weak or non-existant station.

Echo sounder works reasonably reliably at tickover (although best when sailing) but as soon as any revs above tickovver are applied it becomes unreliable

(although it sometimes works not too bad in depths of 2-5 metres. which leads me to think that it may be a combination of the instrument and some interference)

Engien and alternator are new and the alternator charges just fine - very noticable drop in revs when switching from engine start to domestic battery if the domestic is at all low.

UPDATE ON FAIRWINDS' SOUNDER PROBLEM

I've just fitted a new Target2 Sounder - instrument and transducer. The instrument is reading with the boat out of the water - which the old one never did - but it is fluctuating between 0.9m and 2.2m

I gues it isn't that great as an altimeter?

Allowing for turbulance it's OK!
I've never seen one work through air before, can you vary it with a reflective object?
